come together = unir-se / reunir-se put together = juntar duas coisas
Ex:
We'll come together in favor of him. Nós vamos nos unir em favor dele.
Can you put those two books together at the same bookshelf? Você pode colocar aqueles dois livros juntos na mesma estante?

Oi Rafa, como o Esper explicou muito bem, temos aqui mais algumas definições dos phrasal verbs que você perguntou:
A) Come together 1 : to join or meet: That was the place where those two rivers came together. 2 : to form a group: People from many different areas have come together to try to find a solution. 3 : to begin to work or proceed in the desired way: The project started slowly, but everything is finally starting to come together now.
B) Put (something) together:
: to create (something) by joining or gathering parts together:
You'll need a screwdriver to put the toy together. They put their first band together when they were in high school. Help me put together a list of what we need at the store. She put a proposal together to give to the committee for consideration.: Her outfit was very well put together.
